The defender found the net in the 75th minute after Ross Draper's opener for the visitors was cancelled out by Dean Brett before the break.
Inverness made a bright start against a Cowdenbeath side that handed competitive debuts to 10 new signings.
After Caley midfielder Iain Vigurs saw a header come back off the bar from Greg Tansey's corner, Draper gave the Premiership outfit the lead in the 18th minute.
Debutant Scott Boden did well to find the midfielder in the box and Draper made no mistake from close range.
But, with their first meaningful attack of the match, the Blue Brazil levelled in the 23rd minute when Brett guided on loan Hearts winger Lewis Moore's low cross into the net from 12 yards.
The bar denied Inverness midfielder Vigurs twice more before the half was out, a free-kick and a header going tantalisingly close.
A powerful run from on-loan Hearts winger Moore set up Brett again after the restart but the defender fired wide from the edge of the box.
At the other end, Boden's close range header was pushed over by goalkeeper David McGurn.
But Caley skipper Warren scored what proved to be the winner in the 75th minute. The centre-half connected with Tansey's corner and his header was ruled to have bounced over the line after hitting the underside of the bar.
