The performance by athletes from the home nations showed "we are greater than the sum of our parts", Theresa May's official spokeswoman said.
Number 10 said the success of competitors in Rio showed what can be achieved "when we are all on the same team".
The Prime Minister's spokeswoman said: "The Olympics reflect what the Union can achieve when we are all on the same team and when we work together.
"When you look at the four nations, we are greater than the sum of our parts when they are put together."
Tennis champion Andy Murray - who supported Scottish independence - carried the Union Flag at the opening ceremony and Scottish competitors helped boost the Team GB tally by a total of 13 medals - four gold, seven silver and two bronze.
First Minister Nicola Sturgeon praised their "heroic efforts" and said: "There is no higher honour than competing on a global stage and all our sportsmen and women have done Scotland proud as part of Team GB."
Team GB's success has been seized on by pro-Brexit commentators, who have suggested that the success at the Games should be an example as the country seeks to secure its new place in the world after leaving the European Union.
Mrs May's spokeswoman said: "The Prime Minister is proud of what our Olympians and what the country has achieved and, clearly, when it comes to sport it shows what a success we can be in the world. She, alongside that, is determined to make a success of Brexit."
