Goals from Miles Storey, Danny Devine, Ross Draper and Richie Foran in the final half-hour sealed an emphatic win to close the season.
Inverness fans have had a number of dull games to endure at home this season and it appeared to be heading the same way after the first half.
However, a clinical second-half display ensured Caley Thistle took the points to seal seventh spot.
Hughes said: “It is nice to finish best of the rest. We owed it to the supporters.
“I thought we played very well in the first 30 minutes, then Dundee took over. But in the second half it was all us.
“It's nice to play that style of football and put goals on it. So to finish on that high gives everyone a buzz in the close season. I'm absolutely delighted.
“That's our style of play. It was good football and I think the players enjoy it.
“I've really enjoyed working with these guys in terms of them buying into ideas. And we've brought success to the club. What we need to do is keep working at it, do it better, make it quicker.”
Hughes added that he was hoping David Raven would get the penalty kick at the end of the game, given it was his farewell appearance.
After four years service to Inverness, experienced defender Raven will depart the club this summer, along with a number of other players.
“I thought he might have got the penalty kick but Richie (Foran) wasn't having it,” Hughes added. “That would have been nice.”
Dundee manager Paul Hartley felt the performance was indicative of how his side's season panned out.
“When they get the first goal, we have to go for it. We've had to throw men forward to try to get something out of the game,” said Hartley, whose side would have finished above Inverness with a win.
“And we conceded poor goals. If we had taken our chances, it would have been a different game.”
