The on-loan Celtic striker, who marked his return to Hibs with a goal in the 3-1 win over St Mirren, netted two minutes into the second half to give the visitors a deserved lead.
John McGinn pounced on a loose pass and fed Stokes who slid the ball past Morton goalkeeper Derek Gaston from 18 yards.
James Keatings went closest for Hibs in the first period, his close-range header kept out by Gaston, and McGinn shot over after the break but Stokes' goal was enough to give Alan Stubbs' side all three points.
Rangers' victory at Raith by the same 1-0 scoreline means Hibs remain eight points behind in second place, but with a game in hand.
