McGhee was unhappy that referee John Beaton and assistant Ross Haswell played on after Dundee goalkeeper David Mitchell appeared to carry the ball over his goal-line after catching Scott McDonald's cross.
The Scotland assistant manager has been hit with a misconduct charge by Scottish Football Association compliance officer Tony McGlennan accusing him of adopting aggressive behaviour and using "offensive, abusing and/or insulting" language towards both a match official and a steward.
McGhee, whose team lost 2-0 at Dens Park on November 5, has a week to respond with a hearing date pencilled in for December 1.
After the game, McGhee was asked if he had received an explanation from Beaton. He said: "They don't give you any explanation. He never gave me any explanation last year when he gave a penalty against Chris Cadden and we drew 2-2 here. The same referee.
"I have to say though, the linesman has got to help him. There are two of them there and they can't see it. I can't understand it."
