The Federation of Small businesses says its members should have been consulted about plans for a new urban quarter in Cambridge.
The Government's proposals include space for homes, art facilities, research labs and green areas.
"Cambridge is already a city of two narratives ... one of booming tech ... another is traditional businesses"
Suzanna Austin is from the FSB in Cambridge - and is worried the focus on tech and science could leave small businesses behind.
She said: "Cambridge is already a city of two narratives.
"One of a booming tech and biomedical sector but another side is the cities small businesses, the traditional businesses.
"Small businesses should be at the forefront of the decision making because the disruption it can have on its businesses.
"Cambridge is quite compact city, which chances how much businesses are going to be impacted.
"We're really asking that those businesses be consulted, to be engaged and not left behind.
"If Cambridge cant maintain its unique character, vibrancy, great nightlife, brilliant markets and independent traders, then what has Cambridge got?
"Small businesses really are the key to what Cambridge is."
The Housing Secretary Michael Gove ses Cambridge's growth is being limited by "a lack of new space for lab capacity and research activity", as well as constraints on new housing.
